    Computational approaches to the study of protein interactions and rational drug design https://tess.elixir-europe.org/events/computational-approaches-to-the-study-of-protein-interactions-and-rational-drug-design In this workshop, participants will familiarise with docking approaches to the study of protein-protein interactions (PPIs) and protein-small molecule interactions. Irreversible binders design using molecular docking and computational methods to rational drug design will be also described, as well as the functional role of the intrinsically disordered proteins. The Plenary lectures of N. Davey (10.02.2017), A. Bonvin, S. Forli and S. Moro (11.02.2017) will be open and free to everyone but require application. Practical sessions are limited to 30 participants. On the afternoon of day 3, participants can bring their own data (e.g. proteins they want to study interactions for). They will be split in groups based on the type of system they want to study (i.e protein-protein, protein-small ligand interactions or virtual screening) and will analyse it assisted by A. The course will start from zero knowledge, and will introduce the participants to all the basic concepts of Python such as calculating, organizing data, reading and writing files, program logic and writing larger programs.     Training Course on Best practices for RNA-Seq data analysis https://tess.elixir-europe.org/events/training-course-on-best-practices-for-rna-seq-data-analysis Next-generation sequencing (NGS) of RNA libraries (RNA-Seq) has become increasingly common and it largely replaced microarray technology for gene expression profiling. The aim of this course is to get a deeper understanding of RNA-Seq experiments, providing a theoretical introduction to the data processing steps, together with practical sessions illustrating the use of the most popular data analysis tools. The classroom size is limited to 25 participants to optimize the learning and the interaction with the instructors. Starting from the raw sequenced data coming from different phenotypical samples (e.g disease vs healthy control samples), genes which are differentially expressed between the two conditions are determine. Some strategies are illustrated for detecting alternative splicing products, predicting novel isoforms and gene fusion events. Some methods for downstream analysis are described to give insight into how biological knowledge can be generated from RNA-Seq experiments.     Linux shell scripting for high-throughput biological data processing on supercomputers https://tess.elixir-europe.org/events/linux-shell-scripting-for-high-throughput-biological-data-processing-on-supercomputers An unprecedented amount of biomedical data have been produced and stored in the last years. Managing such biological big data is often not affordable without high-performance computing architectures, needed to analyze and process large-scale datasets. Running high-throughput (HTP) bioinformatics data pipelines on supercomputing machines requires advanced Linux shell command line and scripting skills. Most scientists working with such data often lack such skills or have acquired them by self-learning without becoming fully independent and fluent. This may have repercussions on the quality, reproducibility, and reliability of the analyses. In this two-day course, we will introduce the Linux shell and, on day one, we will show how to navigate and work with files and directories, how to combine commands to do new things, how to perform the same actions on many different files, how to filter and selectively extract data from tables, and how to find objects in files. Moreover, we will show how to connect to a remote supercomputer and how to utilise a supercomputing environment to analyse big amount of biological data, run simple shell scripts and bioinformatics pipelines. Day 2 will be wholly practical. Participants are invited to let us know in advance which are the typical file format(s) they have to deal with (e.g. fastq, table, etc), the typical processes they need to perform on them (e.g. filtering, ordering, etc.) and the typical programs they need to run (e.g. bwa, hisat2, etc.) so that we can prepare tailored practicals.     NETTAB 2018: Building a FAIR Bioinformatics environment https://tess.elixir-europe.org/events/nettab-2018-building-a-fair-bioinformatics-environment NETTAB 2018 is organised in collaboration with ELIXIR Nodes of the UK and Italy as well as the Italian Society of Bioinformatics, BITS. The main focus will be on FAIR principles in bioinformatics, a challenging topic that we hope will attract many researchers from all over the world, including but not limited to, Bioinformaticians, Biologists, Computer Scientists, and others working or interested in the above research scope. The FAIR Guiding Principles for scientific data management and stewardship, published in 2016, has sparked worldwide interest across the biology community: from grassroots to policymakers, and from data providers to publishers. In order to make the FAIR concept a reality, we need to answer many questions, like: What is FAIRness? How to make FAIR data a reality? How to facilitate the translation to FAIR data? How to measure it? On these topics, there are many ongoing projects, such as EOSCpilot, FAIRmetrics, FAIRsharing, and GO-FAIR. Now is the perfect time to discuss on these topics and related actions, and to move on from FAIR principles to FAIR practice.     Genome assembly and annotation course 5 https://tess.elixir-europe.org/events/genome-assembly-and-annotation-course-5 A **genome assembly and annotation course** will take place on **July 1-5, 2019** in **Milan, Italy**, hosted by the Italian ELIXIR Node in cooperation with other ELIXIR nodes that are involved in the ELIXIR-EXCELERATE task 10.3 “Capacity Building in Genome Assembly and Annotation”. Some of the most experienced assembly and annotation experts in Europe will be teaching at the course. The course is aimed at researchers interested in learning more about genome assembly and annotation. It will include information useful for both the beginner and the more advanced user. We will start by introducing general concepts and then continue with a step-by-step description of all major components of a genome assembly and annotation workflow, from raw data all the way to a final assembled and annotated genome. There will be a mix of lectures and hands-on practical exercises using Unix/Linux command line. After the course, the participants will have knowledge of commonly used assembly practices and tools.
