    Unix/Linux Tutorial for beginners https://tess.elixir-europe.org/events/unix-linux-tutorial-for-beginners NBIS (the Swedish node of Elixir) and Elixir Slovenia are offering an "Introduction to Linux" course targeted at life scientists to extend their skills and knowledge. The course is delivered via classroom training and via an e-learning platform, thus offering the participants the possibility of attending the course either by traveling to Linköping, Umea (Sweden) or Ljubljana (Slovenia), or by connecting remotely via the Elixir Slovenia e-learning platform. The number of remote students is limited to 10. The course will be broad-casted from Sweden, Linköping. NGS technologies generate vast amount of data, usually in the form of very large text files. Trying to handle this data with applications like Word or Excel is difficult or impossible, while using the Linux command line can drastically simplify your work and improve your efficiency. Linux/Unix provides an excellent computing environment for bioinformatics and the command line interpreter (shell) serves as an interface to a large amount of bioinformatics programs. The course provides a basic introduction to Unix/Linux commands for bioinformatics and covers how Unix/Linux commands can be used to manage and inspect your data and results, and how to generate and run bioinformatics pipelines and work-flows using basic shell scripting.     Introduction to Genome Annotation, 1 hp https://tess.elixir-europe.org/events/introduction-to-genome-annotation-1-hp Course content Genome annotation is the process in which loci of interest in a genome are identified, both in structure and function. The structural part includes identifying the number and size of exons and introns, size of UTRs, and number of isoforms. The functional annotation, in turn, focuses on inferring the biological role of different transcripts. The course is aimed at researchers that are involved in on-going or upcoming genome projects and wish to deepen their understanding of the various forms of data and computational steps required to achieve a comprehensive annotation. The focus of the course will be on non-model eukaryote organisms, and in particular the structural annotation of protein coding genes. We will use de novo gene finders, protein alignments and RNA-seq data to infer the structure of genes, and show how to combine these different lines of evidence to get the most stable and informative annotation. We will also infer the function of these genes using similarity to known proteins as well as the presence of functional domains.     Quick and clean: advanced Python for data science in biology https://tess.elixir-europe.org/events/quick-and-clean-advanced-python-for-data-science-in-biology Course content Note: Lectures and exercises will take place May 16, 17 and 19. May 18 is set aside for independent work (no lecture hall booked or TA:s present). The course is built around Python philosophy of being quick and clean (the so called Zen of Python) and thus assumes anything taking more than three days to learn is probably not worth the effort. In the first day it will start with a tutorial of Python as a language, and quickly inventory its uses as a general programming platform, ranked number five after Java and C*, along with basic devops. The second day is slightly more practical: a language is the sum of its third-party libraries, plus how it handles on different platforms. You will make introductory steps into the famous libs that made Python, along with R, the lingua-franca of data science, and test it on different computing environments. The third day it will be your effort that counts: you will pick one real omics subject from a given task list or you will use Python in your project under our assistance. Learning outcomes Anyone thinking they will master anything in only three days is of course naive. The three days of advanced Python will give you confidence in your abilities and hitch you higher on the learning curve, least it will help you understand more accurately if you can become a master bioinformatician yourself or you need to hire one. If your need of Python is very specific (as I expect it should) it will also set you on the right path to getting things done. An additional benefit is learning proper devops: how to handle your project, how to use Git, Jupyter and Docker, cloud and GPU computing, etc. Entry requirements The course is primarily aimed at senior researchers or other professionals in biology, biochemistry and bioinformatics. PhD students are also welcome as long as they have some programming basics and have an urgent need for Python in their research. Besides your initial ability with programming and Python we think that the nature of your interest for using it is what really counts. Do you need Python to solve real problems in your field? Course content Perl is the ideal programming language for biological data analysis. The course is for students with little or no prior knowledge in perl. Familiarity in using a Unix command line (e.g. Mac OSX or Linux) is a requirement for the course. It is aimed at students who need computational skills to handle large datasets. The course will follow the book “Learning Perl”. It will consist of lectures to introduce all topics and computer assignments to be completed individually after each lecture. The course will also include practical computational exercises. To complete the course, students are expected to complete a short project, either from their own work or pre-defined. Topics covered will include: introduction to command line and writing perl scripts handling scalar data, control structures lists/arrays subroutines input/output regular expressions and pattern matching conditional operators strings and sorting loops hashes introduction to modules such as bioperl By the end of the course, students should: understand and be able to implement all fundamental elements of Perl programming be able to write programs to perform common bioinformatics tasks be able to understand and debug Perl programs be competent using a Unix environment Entry requirements To get the maximum benefit from the course we would like you to Be able to bring your own Mac or Linux laptop for the practical computational exercises. If you don’t have a Mac or Linux computer to bring please contact us at education@scilifelab.uu.se before you apply. Be familiar in using the Unix command line (Mac OSX or Linux). We will not teach Unix in detail in the course and you will have considerable trouble to follow the practical computational exercises if you are not reasonably used to work in a Unix.
