The Galaxy Platform provides user friendly software for producing reproducible genomic pipelines for data analysis. This workshop will provide a 2 day introductory session to Galaxy software system. The course will be in English. The course will take place in the computer classroom at the Institute of Biostatistics and Medical Informatics (IBMI), Faculty of Medicine, Vrazov trg 2, Ljubljana. **The limit of participants is 20**. This course will focus on introducing the Galaxy user interface and how it can be used for basic genomic analyses. Sessions will be intensive and hands-on, and taught by experienced instructors from the Galaxy Community. We will cover the basic features of Galaxy, including where to find tools, how to import and use your data, and an introduction to workflows. New technological developments enable the characterization of molecular information at a single cell resolution for large numbers of cells. The high dimensional omics data that these technologies produce come with novel methodological challenges for the analysis. In this regard, specific bioinformatics and statistical methods have been developed in order to extract robust information. The workshop aims to provide such methods for engineers and researchers directly involved in functional genomics project making use of single-cell. A wide range of single cell topics will be covered in lectures, demonstrations and practical classes. Among others, the areas and issues to be addressed will include the choice of the most appropriate single-cell sequencing technology, the experimental design and the bioinformatics and statistical methods and pipelines. Audience This course is directed towards engineers and researchers who regularly need to undertake single-cell data analysis as well as PhD Student and Post Doc in computational biology or bioinformatics that are interested in the development of methods and pipelines for highly dimensional single-cell data analysis. Working environment Unix command will be used for bioinformatic analysis, and R programming language for statistical analysis. Requirements Understanding of bioinformatics tools and pipelines for next generation sequencing data (RNA-seq or Hi-C or ATAC-seq bulk).     Workshop on High-Content Imaging and Data Science for Virtual Screening and Drug Discovery https://tess.elixir-europe.org/events/workshop-on-high-content-imaging-and-data-science-for-virtual-screening-and-drug-discovery High-throughput phenotypic screening, based on high-content imaging, is increasingly often used as a tool for drug discovery. Compound screens are used to find hits that produce the desired phenotypes in relevant cellular assays. Genomic screens are used to elucidate the underlying molecular pathways and identify suitable drug targets. Since high-content screening produces a lot of data, data science approaches such as statistics, machine learning and neural networks can help interpret the collected data. Just as virtual screening can be performed in chemoinformatics (learning predictive models for QSAR - quantitative structure-activity relations) from data obtained through compound screens, similar approaches can be taken in the context of high-throughput phenotypic screening. This will be the first event of its kind in the region of Slovenia and Friuli-Venezia-Giulia. The event will bring together a group of experts covering different topics in the fields of high-content screening, image analysis, chemoinformatics and machine learning. This will allow graduate students and researchers from both academia and industry to familiarize themselves with these cutting-edge topics. The workshop will have an impact on both the academic and industrial sector in the region (e.g. biotech companies of all sizes). Additionally, it keeps track of all the operations, parameters and steps undertaken from the raw data to the final maps and models, promoting, in this way, the reproducibility of the results. Scipion was originally designed to support image processing operations in Single Particle Analysis. However, due to the widespread need to related quasi atomic Coulomb potential maps and model building, with an ever growing potential of simultaneously combining features of both, Sicipion is currently being extended into the atomic modelling domain. In this way it integrates software like Coot, Chimera, Refmac, and Phenix, and the number of integrated packages and procedures is quickly growing. In addition to simplifying the access to all these software packages in an integrated manner, Scipion adds a traceability and reproducibility layer so that any other researcher can understand the modelling workflow followed to reach a particular model. The course is interesting for users to know the image processing and the atomic modelling capabilities of Scipion. The workshop will be provided across 14 topics including processes, operators, executors, containers and best practices. A GitHub repository will be provided with all the necessary material and software as well as AWS cloud instances for running the deployments in the relevant practical sessions. The audience is expected to have at least some prior basic command line experience. __Nextflow Camp - 19th and 20th September 2019__ Nextflow Camp brings together the Nextflow community of developers and users to discuss the state of Nextflow technology, the latest developments and tackle the open questions in a collaborative manner. However, the management of sequencing raw data to transform them into valuable biological information on variants and its further interpretation is still a complex task that requires of intensive computing and trained personnel. This course covers all the steps from the raw sequencing data, produced by the sequencers, to the obtention of lists of variants using the popular GATK software. The course is followed by a tutorial on the IVA, a powerful and intuitive web interface for the interactive prioritization and detection of disease variants.
