Introduction to the Genomics Virtual Laboratory and Galaxy for life scientists https://tess.elixir-europe.org/events/introduction-to-the-genomics-virtual-laboratory-and-galaxy-for-life-scientists Galaxy is an open source, web-based platform for accessible, reproducible, and transparent computational biomedical research. It allows users without programming experience to easily specify parameters and run individual tools as well as larger workflows. It also captures run information so that any user can repeat and understand a complete computational analysis. Finally, it allows users to share and publish analyses via the web. This beginners workshop will introduce Galaxy's interface, tool use, histories, and workflows and get new users of the Genomics Virtual Laboratory up and running. 2016-06-07 09:00:00 UTC 2016-06-07 00:00:00 UTC VLSCI - University of Melbourne Lab-14, VLSCI, University of Melbourne, Australia Lab-14, VLSCI University of Melbourne Australia Bioinformatics Computational biology Genomics Computer science [] [] [] workshops_and_courses [] ABRVLSCIBioinformatics

  • Detecting Mutations with Short-Read Sequencing

    15 July 2016

    Canberra, Australia

Detecting Mutations with Short-Read Sequencing https://tess.elixir-europe.org/events/detecting-mutations-with-short-read-sequencing Reed A. Cartwright, Arizona State University Studying the process of de novo mutation from deep-sequencing of related samples is a difficult task. Because de novos are rare, artifacts generated by experimental and biological error tend to be more common than true positives. While de novos can be identified through validation, this is a slow process. In order to estimate mutation rates on large datasets in an automated way, we need to develop new probabilistic models that can handle sources of false positives. In this talk I will be discussing new computational methods to detect de novo mutations and their application to three different systems: human trios, ciliate mutation accumulation experiments, and yellow box eucalyptus. We aim to give individuals experience at working on the command line and manipulating large datasets (we don't require any prior knowledge for this course). This interactive and hands-on course will introduce you to Linux, databases and programming using various datasets. Over 4 days participants are introduced to various topics, from the basics of Linux, to a widely used scripting language such as Python and the world’s most popular open source database (MySQL). With the idea of enabling you to manipulate biological data beyond rigid user interfaces. Throughout the week, lectures and practical sessions will reinforce new concepts progressively • Manage your own database (create your own knowledge base). Free yourself from spreadsheets! • Parse your vcf and compare different samples and find the most common variants The learning objectives for the course could be summarised as follows. • Working comfortably in command line • Becoming familiar with MySQL • Writing simple scripts to manage data 2016-08-22 12:00:00 UTC 2016-08-26 12:00:00 UTC Thermo Fisher Scientific GmbH Lindhagensgatan 76 , Stockholm, Sweden Thermo Fisher Scientific GmbH Lindhagensgatan 76 Stockholm Sweden 11292 [] [] [] [] [] []
