    THE APPLICATION OF POPULATION GENOMICS TO FISHERIES MANAGEMENT https://tess.elixir-europe.org/events/the-application-of-population-genomics-to-fisheries-management SCOPE Population genomics enables the identification of both neutral and adaptive markers; the former can provide information about connectivity among areas due to migration and drift and the latter about strategies of adaptation to changing environment/conditions due to selection. These insights can provide the basis for defining genetically isolated populations and/or locally-adapted management units and informing conservation strategies. While providing valuable opportunities for the profitable and sustainable exploitation of marine fish, as an emerging and dynamic field, the best practices and techniques to be applied, and their effective integration into fisheries management and marine conservation strategies are still being developed. TOPIC The Foresight Workshop is designed to bring together fisheries management practitioners, stakeholders involved in fisheries policy making and governance, as well as genomic scientists to facilitate interaction and promote synergistic activities aimed at improved stock monitoring, prediction, and management to ensure sustainability in response to naturally- and anthropogenically-induced changes to the marine environment. OBJECTIVES This EuroMarine 2016 Foresight Workshop offers an important venue to bring together leaders and specialists in fisheries management and genomics to build a knowledge-platform to advance the use of cutting-edge genomic techniques in fisheries stock assessment and provide new methods and technological frameworks to inform fisheries management practices. EXPECTED OUTCOMES Together, the team will put together their complementary expertise to produce a synthesis paper of the current status of the use of population genomics in fisheries management, its applicability, value, and limitations, and also provide a set of guidelines of best practice for obtaining fisheries-relevant data together with its correct interpretation and application in management plans.   • Epigenomic Data Analysis

    Epigenomic Data Analysis https://tess.elixir-europe.org/events/epigenomic-data-analysis-814bc674-0a0a-42a1-9bd5-bbc43ae8b2b6 High-throughput sequencing of Chromatin-Immunoprecipitated libraries (ChIP-seq) and of bisulfite converted DNA (WGBS) have become increasingly common and have largely supplanted microarrays for chromatin and DNA methylation profiling. When processed appropriately, ChIP-seq data provides base-pair resolution representations of transcription factor DNA-binding events and nucleosome (histone) modifications genome-wide. Similarly, WGBS can provide a quantitative genome wide profile of cytosine methylation. The CBW has developed a 2-day course providing an introduction to histone ChIP-seq and WGBS data analysis followed by integrated tutorials demonstrating the use of open source ChIP-Seq and WGBS analysis packages. The tutorials are designed as self-contained units that include example data and detailed instructions for installation of all required bioinformatics tools (FASTQC, BWA, MACS2, FindER, samtools, Picard, BisSNP). The course also includes an overview of integrative epigenomic tools that have been developed to explore ChIP-Seq and WGBS data together with other epigenomic datasets such as RNA-seq, DHS-seq and ATAC-seq. These methods underpin studies on the evolution and epidemiology of plant and animal parasites and disease-causing organisms, and more generally they allow an objective analysis of the patterns and processes generating biological diversity. To carry out phylogenetic analysis properly, it is necessary to have a good understanding of the strengths and weaknesses of the key methods and approaches. This EMBO Practical Course has been designed to provide the theoretical and practical skills needed to carry out state-of-the-art phylogenetic analyses. The past few years have seen have an explosion in new methods of analysis including the application of Bayesian analysis methods, the development of improved non-stationary models that better represent the dynamics of sequence evolution, the application of population genetic theory to phylogenies through the use of multispecies coalescent, and the development of methods for high-throughput genome-wide analyses. This EMBO Practical Course has been designed to cater for these newest methods and for understanding how they relate to the more traditional methods.
