    16 January - 21 March 2017

    Uppsala, Sweden

Bioinformatics Introductory course https://tess.elixir-europe.org/events/bioinformatics-introductory-course Objective: The course aims to give a solid basis in basic bioinformatics methods. It covers the theories, algorithms and practical applications of computer-based methodology for the analysis of Nucleic and protein sequences. On completion of the course, the student should be able to: - account for the fundamental concepts within bioinformatics - independently carry out homology analyses of both protein - and DNA sequences and interpret the results - use the most common commands in Unix/Linux, - independently build a "workbench" for bioinformatics with publicly available software suited to the students own needs, - use biological databases - independently use technologies and analysis of Next Generation Sequencing data. and - manage methods for the analysis of expression data. Content: The course covers bioinformatics methods such as theories, algorithms and practical applications in computer-based methodology for the analysis of DNA and protein sequences. The course also covers theories for the analysis of RNAseq expression data and different analytical methods related to Next Generation Sequencing. Topics to be covered includes: biological databases, homology analyses, gene analyses (emphasis on software packages like e.g. EMBOSS and UGENE), web-based analytical tools, Unix OS, comparative genomics, functional genomics, GWAS analysis, molecular evolution, RNAseq expression analysis, annotation of new genomes. The course is based on lectures, exercises and project work. Apart from the written and the oral examination, compulsory components occur within e. g. exercises, project work and laboratory sessions. 2017-01-16 13:55:00 UTC 2017-03-21 13:55:00 UTC Swedish University of Agricultural Sciences Uppsala Biocenter, Uppsala, Sweden Uppsala Biocenter Uppsala Uppsala Sweden [] [] [] workshops_and_courses [] []

  • Introduction to Genome Annotation, 1 hp

    9 - 11 May 2017

    Uppsala

    Elixir node event
Introduction to Genome Annotation, 1 hp https://tess.elixir-europe.org/events/introduction-to-genome-annotation-1-hp Course content Genome annotation is the process in which loci of interest in a genome are identified, both in structure and function. The structural part includes identifying the number and size of exons and introns, size of UTRs, and number of isoforms. The functional annotation, in turn, focuses on inferring the biological role of different transcripts. The course is aimed at researchers that are involved in on-going or upcoming genome projects and wish to deepen their understanding of the various forms of data and computational steps required to achieve a comprehensive annotation. The focus of the course will be on non-model eukaryote organisms, and in particular the structural annotation of protein coding genes. We will use de novo gene finders, protein alignments and RNA-seq data to infer the structure of genes, and show how to combine these different lines of evidence to get the most stable and informative annotation. We will also infer the function of these genes using similarity to known proteins as well as the presence of functional domains. Topics covered will include: · Project planning · Gene finders · Protein alignment · RNA-seq assembly · Combined structural annotation using Maker2 · Functional annotation · Procaryote annotation · The NBIS annotation service 2017-05-09 09:00:00 UTC 2017-05-11 00:00:00 UTC Uppsala Uppsala [] jessica.lindvall@scilifelab.se [] [] workshops_and_courses [] []

    Brussels, Belgium

ELIXIR Europe conference: Core Resources for a Data Economy https://tess.elixir-europe.org/events/elixir-europe-conference-core-resources-for-a-data-economy ELIXIR Core Data Resources are a set of data resources that are of fundamental importance to the broad life science community and the long-term preservation of biological data. Their impact is becoming increasingly apparent as greater volumes of complex data are being generated from national and EC-funded research projects. One of the core missions of ELIXIR is to provide stable and sustainable access to these resources.  The high-level conference will address several aspects of these topics, from the perspective of funders, infrastructure operators and users across industry and academia. The event will include an outline of the process that has been established to define the first set of ELIXIR Core Data Resources and panel discussions on the subjects of impact and sustainability. Representatives of the European Commission will give keynote talks on 'Building the European Data Economy' and 'Research Infrastructures for Open Science'.  Full programme in pdf Register here 2017-05-11 09:30:00 UTC 2017-05-11 17:00:00 UTC THON HOTEL EU, Brussels, Belgium THON HOTEL EU Brussels Belgium [] [] [] meetings_and_conferences [] []

Course content Perl is the ideal programming language for biological data analysis. The course is for students with little or no prior knowledge in perl. Familiarity in using a Unix command line (e.g. Mac OSX or Linux) is a requirement for the course. It is aimed at students who need computational skills to handle large datasets. The course will follow the book “Learning Perl”. It will consist of lectures to introduce all topics and computer assignments to be completed individually after each lecture. The course will also include practical computational exercises. To complete the course, students are expected to complete a short project, either from their own work or pre-defined. Topics covered will include: introduction to command line and writing perl scripts handling scalar data, control structures lists/arrays subroutines input/output regular expressions and pattern matching conditional operators strings and sorting loops hashes introduction to modules such as bioperl By the end of the course, students should: understand and be able to implement all fundamental elements of Perl programming be able to write programs to perform common bioinformatics tasks be able to understand and debug Perl programs be competent using a Unix environment Entry requirements To get the maximum benefit from the course we would like you to Be able to bring your own Mac or Linux laptop for the practical computational exercises. If you don’t have a Mac or Linux computer to bring please contact us at education@scilifelab.uu.se before you apply. Be familiar in using the Unix command line (Mac OSX or Linux). We will not teach Unix in detail in the course and you will have considerable trouble to follow the practical computational exercises if you are not reasonably used to work in a Unix. Other course are available at SciLifeLab that introduce the basics in Unix. It is strongly recommended that students read the course book “Learning Perl, 6th Edition” (Schwartz et al.) before attending the course.
